I am using ubuntu 10.04 with the nvidia restricted drivers, Any place a window comes up that asks yes or no (after pressing exit for example) If I try to move my mouse away from the defaulted no position it snaps back to the no position, making it impossible to select yest.

Do you have a joystick connected?  If the joystick is miscalibrated (or broken) it could be sending constant input to Aquaria that makes it select "no".

Actually, it looks like this is better covered in bug 4608, so marking as a duplicate.  Please reopen if none of the solutions there work for you.
